layers - a channel for the lineart, flats are done with a layer for each character usually and then the background. I make a new layer whenever I need to and do one characterv at a time, then flatten the layers before starting the next section etc. I can have up to 70 layers in total on a really complicated picture and I don't bother to rename most of them, so try keeping track of all that in your head!!!
